How about forcing filtered messages to not download to the iphone...

How about forcing filtered messages to not download to the iphone? I have a few mailing lists go to my gmail account in case my mail server goes down and I need to hit those mailing lists to bring it back up. Unfortunately I do not want hundreds of emails going to the phone but for some reason the iphone does not distinguish between stuff filtered to a folder and stuff in the inbox.

This is not the iPhone's fault. This is how Gmail works. All email is really just one giant mailbox. Everything you do with it is based on labels. When you filter an email list and appear to stick it in a different mailbox, you are really just applying a label so your filtered views work appropriately. When any POP3 client connects to Gmail, however, all they see is one giant mailbox.

My work around to all of this was to create a new IMAP account on my personal domain. Now Gmail forwards all email to that account. I leave Mail running in my Mac 24x7 so it filters the mailing list traffic into different boxes leaving the non-list stuff in my Inbox. In this way, I get the mail I want on my iPhone (and I have access to my list traffic should I want to check it out) and I get to use Gmail as a spam filter. Gmail still archives all of the messages so they are there if I need to see them in that context. (Of course, my setup is even stranger because the email all originates in my domain, gets sucked over to gmail and then sent back to my domain in a different box -- complicated but it's been working really well since I set it up)
