why not opening 2 windows (to 2 servers)?

You describe your issue as if the app you use (Transmit) couldn't open two separate windows to two different ftp servers: is it really true??

All the other ftp apps I know can do it, and most will use specific remote-to-remote commands when you drag one file from one server to the other, with a backup strategy of using the local computer as an intermediate only if remote-to-remote commands fail!

Two examples of apps doing explicitly that: RBrowser (the most feature-packed), and Cyberduck (free/OS)

Like Herve5 said, you can open 2 windows in Transmit, connect to 2 different servers and drag/drop between them.
