It made me too much headake today. I found a nice way to really get those menu items back - every time - in my selected order:

1) Create a Menu items folder: "~/Library/Menu Extras"
2) Make aliases of your favorite menu items and drop them into that folder
3) Add 01..02..03.. etc to the beginning of their names to set a correct order
4) Create a program from the following script:

tell application "Finder"
  set myFolder to folder "Menu Extras" of folder (path to library folder from user domain)
  set myFileCount to the count of items of myFolder
  repeat with i from 1 to myFileCount
    if the name of item i of myFolder ends with ".menu" then open item i of myFolder
  end repeat
end tell

5) Empty your menu bar and execute this script whenever things got wrong
