I think this depends on whether or not you have reprogrammed your buttons. I have a "Microsoft Wireless Optical Mouse 2" and the software permits me to set the middle button (ie the dual function scroll wheel) to produce a plain double click. Use that on the Safari title and the window disappears into the Dock.

I suspect that the default setting for your mouse is to apply a command-click when you click the scroll wheel / button.

It is only a command click inside the Safari window (note that dragging does not seem to work, it only acts as a click).
Outside of Safari, it just performs the default third-button (scroll-button) click in Cocoa applications; and a normal [left/single button] click, with the ability to drag, in Carbon apps (Finder, Dock).
