This sounds like the problem that typically occurs after a QuickTime update, where Apple resets all the MIME types the QuickTime plugin claims to handle, including assigning Flash to the QuickTime Plugin. (This is despite the fact the QT plugin cannot handle any versions of Flash newer than about Flash 5, thus the "missing content" and "question marks" on pages.)

It seems odd that this occured in this case when running native Intel and not under Rosetta, but I'd still chalk this one up to Apple's stupid QT update policies rather than to any quirks of Intel/Rosetta environment.
