Here's an alternative to Rob's stickie notes idea.

If you're a programmer, consider writing every change you do into a shell script! I have an awesome, custom "tweak_system.sh" script that I run to apply any of my standard changes to a new System. If your changes involves edits to a lot of files, just make those edits to local files (in your Home), and then have the script replace the originals w/ links to your custom files. Might want to make a backup of the file you're replacing first, though.

Oh yeah, there's a new hint on disappearing menu items here.

Another way of getting rid of the "missing menubar icons problem" (mmip):

First of all: Thanks to all who have submitted their ways to recover my system of the mmip. Yet, after trying all those hints I found here, I still had the mmip. My system seemed to have forgotten all customization after a restart.
Some digging through all of my systemfolders led me to folders Sophos Antivirus left in >Library >Application Support and in >Library > StartupItems. Some time ago I had some issues with the prefpane installed by SAV. For some reason I didn't look for all SAV-folders with spotlight (silly me) and just removed the prefpane and the SAV-folder in my Applications-folder, so I didn't realize that there were those two folders left. After removing them, all my menu bar items were back in place and stayed there.
Hope, this will help those of you, who still have to cover the problem.
