When a mailbox is created in Mail, is the name of the directory it correlates to exactly the same? If so, you might be able to create a mailbox named "Archive.noindex" (for example) and have the mail inside of it not show up in searches, since Spotlight ignores folders with a .noindex extension.

(I use GMail, so I can't test this theory.)

I don't know if you know this, but you can use gmail with mail.app.

Thanks. I am aware of it but I haven't found to reason to do so, as Gmail pretty much works the way I like.
