I can confirm this happens when the Server is 10.3.x
I believe this is not an issue on Tiger Server. This weekend I'm upgrading my Business Server to Tiger. Hopefully this will be resolved.

In the Meantime I loggin as Root via ARD and in terminal type:
rm -rf /Volumes/Home_Folders/Users/*/*.fpbf
in two seconds they are all gone.

You could do it even faster with...:

su -c rm -rf /Volumes/Home_Folders/Users/*/*.fpbf

but maybe I'm nitpicking...
