A couple notes about this. When you are doing the export, its another app entirely that is "loaded" into quicktime that is processing the export. You can see this via the terminal "ps aux".

A better work around in my opinion is to just select "File","New". Then the "Quicktime Player" is really the live app, and you can once again double click to open a movie, or drag and drop. The export window just can't be the front window. Any other window can be...so if you for example click back on your movie window you are exporting, it will be fine again.

Another intersting note is that if you use applescript to do an export, it does not multithread the export. You have to use Applescript GUI scripting to accomplish the multithreaded export. --Ben Spink
