Repairing permissions only affects system items and Apple software.

That's not completely true. Actually, if I'm not mistaken, Repair Permissions affects anything installed by a .pkg using Apple's Installer.app . These installers leave smaller .pkg files in /Library/Receipts which contain Archive.bom files. The .bom files contain a list of all the files installed by the .pkg, their locations and the proper permissions. Just FYI
