This could be a problem with an update. Don't know if Adobe updaters are smart enough to figure out where disabled plugins are. Either the updater will fail because it can't find the plugins, or it will install bits of a plugin where it expects to find it. If it understands the plugin disabling of OS X, good for Adobe, they did something right. Unless you're sure it works, you should enable plugins before an update to Adobe Reader.

If you want to do it right, like the Mac OS X way, you should probably use "Plug-ins Disabled" as the folder name. An easy way to do this, even if you don't want to scroll thru the Get Info Plugins list - Get Info and expand the Plugins section anyways, it will create the "Plug-ins Disabled" folder for you, then go into the package per the hint and drag plugins there.
