Not for moving applications but for ensuring Apple's installers can still find your default install apps.
You could bury your iApps wherever you like now and presumably have no problems when an update comes around.

Isn't it simpler to put an alias to the apps folder in the root level directory, then keep the apps wherever you feel like it?

It is much simpler to put an alias in there to your new location for Applications. Until an installer looking for a FOLDER named Applications decides to replace your alias with a new Apps fodlder. It's rude, but it happens. And since you have to authorize installers that install to the Apps folder, it has permission to delete it even if you try to protect it.
