I have never used Apple Backup Utility but it sounds you add files to be backed-up by an Open File Dialog, which allows you to enter any local path by pressing Command Shift G to opens a window allowing you to enter /my/hidden/directory/ or whatever you would like. Note: This is also works for finder windows and Save Dialogs.
