It re-encodes. However, if you re-encode at the same bit rate you're not losing anything -- or at least, not much more -- because any filterable audio has already been filtered at that bit rate. It's like re-straining the spaghetti in the collander. You don't get less spaghetti and you don't strain more water.

If you re-encode at a higher bit rate, you will likewise see no advantage. If you re-encode at a smaller bit rate, you will filter more audio.

If you re-encode an MP3 as an MP4 you will definetly get some garbage because the two use different compression methods.
