I don't understand why this isn't under preferences, but the way I set my terminal colors was the following: start a terminal session, then select "Show Info" from the "File" menu. In the dialog box that opens up, there is a drop down menu near the top. Select Color from this. You should be able to set colors for the terminal, and click "Use Settings as Default" to set them as the default colors for all terminal windows.

This hint refered to Console.app (where system messages etc. are printed) as opposed to Terminal.app. Unlike Terminal, Console has no color preferences. The hint is also an example (echoed in other hints) of how to change otherwise unreachable defaults by editing nib files...
