I wish Apple Mail allowed you to enter a true full HTML link, where you can separately control the text shown for the link, and the URL that the link points to.

You can. Right click > Links > Edit (or Add) Link...

But MS does this better in Outlook. You can add the URL + the HTML name for nicer display. Don't know why Apple hasn't done this...

I don't understand what you mean. In mail.app, you can select text in the message, press command-K, enter the URL in the resulting dialog sheet, and the URL will be anchored to that selected text. So you could have something like this:

Click here to go to Mac OS X Hints.

Clicking on "here" will then open the web page
