Keyboard shortcuts to clear the Up Next list without stopping playback:

It's important to note that Up Next must contain something, or the following procedure will simply stop playback. Open Up Next with Command-Option-U, press shift-tab two times (until the "Clear" button is highlighted), then press the spacebar to "click" that button. Esc. will close the Up Next list. (It's important to note that "All controls" must be checked at the bottom of the Keyboard Shortcuts segment tab in the Keyboard pane of System Preferences. This setting can normally be toggled with ctl-F7, but the FN key may also be needed depending on other Keyboard settings.)

Right, but that only works with full keyboard access; it's not a keyboard shortcut.

I'm not sure it qualifies as the solution, but it may be interesting to note that if Up Next is empty and closed, and you add the selected item to it by pressing "+" and return, you can begin playback of the item you added as well as remove it from Up Next by pressing cmd-opt-U to open it, then pressing down-arrow to select the item, then pressing return.
