Note that when you purchase HD content, you have access to three versions: SD, 720p, and 1080p. The one that automatically downloads (along with sd, as you noted) is based on the quality preference under your store settings, but you still have access to the other version. Just switch your quality preference, go to the Store, go to Purchased, and download the movie/show again; this time it will download the hd version you've specified.

I have an Apple TV 2nd gen hooked up to a 720p tv but I watch 1080p on my computer, so I typically download both 1080p and 720p but delete the sd version.
