Shouldn't this be a "defaults write" one-liner? There's also Property List Editor, plus a bunch of third party tools to help with this kind of thing. Converting the plist file from binary XML to text, making a change, then saving it, sounds like a last resort.

Do you´ve test defaults already? If you execute "defaults read com.apple.sidebarlists" you could see a lot of nested options. And the "SpecialID" seems to be a generated number. You could do a sed version from "defaults read" to "defaults write" as a plist - do you want to do this?!
