I had a similar problem one time and discovered that I had configured my computer to use a ssh tunnel with a SOCKS proxy perviously and I had forgotten to disable it when I closed the ssh connection. Safari would not connect to Web sites and would tell me that I had no Internet connection, but I could connect to ssh servers through the command line. The solution was to disable the proxy. I suppose you could have the same problem if your Network setup was configured to use VPN but you had no connection to the VPN server.
