Wouldn't that break the digital signature? Hence, possibly giving problems accessing Keychain, firewall problems (such as the infamous mdnsresponder and configd issues) or trouble during the next update?

One can check using:

codesign -vvv /Applications/

(Note: I do NOT know if an invalid signature will give any problems. I don't even know if it breaks the signature, but I guess someone will post the results of the above command?)

Yes, it will break the code signing and yes, it will cause problems with the Application firewall. (symptoms are for example a popup dialog to confirm network access for iTunes every time you start it).
