Same here. i got an amazon kindle and went crazy on e-books. System was so slow, then I realized there were thousands of files it was re-indexing every time the torrent program updated a small section. It also goes into zip files etc.
Torrents don't download the entire thing in order, it does it in random pieces by what is available.

I set transmission to use a directory ~/Downloads/Incomplete Torrents
Then I set spotlight to ignore that. That way once they are downloaded it can index them and I can search the files.
