10.9: Encrypt/Password-Protect a PDF in Preview Apps
With the latest versions of Preview.app (since OS X v10.8, I believe) which save versions of files rather than the old standard Save dialogues, it took me a while to figure out how to Save As... and encrypt a PDF file with a password.

While clicking on the File menu, press the Option key, which causes the Duplicate menu item to become Save As... instead. Then you'll see the familiar Save As.. sheet with the Encrypt checkbox. Enabling this allows you to set a password for the PDF file.

[crarko adds: I tested this, and it works as described. This may be common knowledge, but serves as another example of why it's often helpful to explore the modifier keys in an application before getting too frustrated.]

If you Duplicate a PDF and then save it, you'll also get the Encrypt option.

Frankly, I think introducing a mandatory question to answer before continuing to read the rest of the hint document is APPALLING. What are you people thinking? Get rid of this fast. There are many other Mac sites which don't have this annoying new feature. Thank you.

I did find the hint very valuable - but objected to the required ad-like question.

Exactly. Who are these overly-senstive hipsters? I didn't get it either and even if I did, the histrionics of some are APPALLING!!

I think it happens to non-US visitors, as part of some stupid ad company IDG is using. I'm in the UK and see them. They're incredibly annoying -- the blank out ALL the replies unless you answer some stupid trivia question ("Are you going on vacation this year?" etc). Normally I don't even read the question and click any answer, but that can spawn another series of questions if you're not careful so I scan the answers for the answers least likely to do so. It's a mess.
