This little hint strikes me as being horribly simple and intuitive, however, it seems to be undocumented and an otherwise unknown behavior that I've stumbled upon. Very simply, when you hide an application, any minimized windows belonging to that application will disappear from the dock completely. They won't reappear until that application is reactivated. I haven't heard of or noticed this before.
