I haven't seen this mentioned anywhere else, and didn't see it specifically mentioned in iMovie's documentation. If you click on the Media button in iMovie, you can then select between the Audio and Photos tabs. By default, these show media sources like: sound effects, GarageBand, iTunes and iPhoto. While you can drag audio and photos directly into iMovie to add clips or a sound track, this just imports those files for that particular movie project. However, if you drag a folder -- say Music or Pictures from your home folder -- to the Audio or Photos source list, then that folder and its content becomes an available option for all iMovie projects.
To remove a folder, use the Propertly List Editor on the com.apple.iMovie.plist file in your user's Library -> Preferences folder. Look for the MediaBrowserPictureSearchPaths and MediaBrowserSongSearchPaths keys. I'm sure you can probably do it with the defaults command in Terminal, too.
I know this obviously won't work in iMovie 4, but I jumped from iMovie 4 to iMovie 6, so it might also work in iMovie 5.
[robg adds: I was able to remove folders from the list within iMovie 6 -- just click once to highlight the folder, then hit the Forward Delete key, which is next to the End key. The large Delete button won't do the trick. I've been using iMovie fairly extensively of late, but had never thought to drag a folder into that box.]
