For everyone getting the following strange message in online POP mailboxes:
"The message from First Last [name@domain.com] concerning "Mail Subject has not been downloaded from the server. You need to take this account online in order to download it."
Navigate to your User/Library/Mail/Mailboxes directory. Enter the offending sub-directory / mailbox. Normal *directory_name*.mbox directories should contain a subdirectory called Messages. Your mailbox containing the mail with the above message should have another directory cryptically named something like Messages-XT23@#442s. This directory should contain all the mail prompting the display of the above message.
Copy those messages (*.emlx files) from the oddly named Messages-XT23@#442s directory to the normal Messages directory. Now in Mail, select the mailbox in question, then choose Mailbox: Rebuild. Your messages should appear fine now. As always, back up your Directory.mbox root directory before doing this!
